It's fine that it was cut to throw me off, but it's now cut in a way that makes his survival dumb.

It'd be one thing if the cutting made it ambiguous, but it doesn't. It just doesn't jive with what Fox discovers later.

except for the fact that the polic and swat team have most, if not all of the criminals under custody and surrendering at the end of the film...

I think you're reading WAYYY too into this, honestly. Throughout the course of Bane's rule, Gotham has become surrounded by military. Cleaning up the streets wouldn't be THAT hard.

The one part where I do agree is that leaving Gotham in Blake's hands is at least a little bit faulty given that he has no training

I just think it's stupid to think Batman bailed out of the Bat and survived that blast. I know he's Batman....but it's still dumb. *shrug* If I think he's dead, it makes the film look less dumb, so I'll think he's dead.
