Watching the commentary for Battle in Outer Space now...

About an hour in there's an audio clip of Sony restorer Michael Friend (sp?) who states that the footage from the Japanese version of this film that was most damaged were the major, model-heavy special effects sequences. He postulates that Toho might have used them later in some sort of compilation film which would have resulted in them looking far more worn then the rest of the film.

I'm thinking the "compilation film" he must be talking about is the "Godzilla Symphonic Fantasia", which includes almost all the best special effects sequences from this movie.
