The Controller mentioning the previous encounter between Godzilla, Rodan and Ghidorah is simply exposition utilized to refresh the memory of the audience (who may or may not have seen the previous film; remember, this was long before television broadcasts of these films or home video), which also echos a similar line in GHID[O]RAH, where the Faeries mention that "the old one [Mothra] died" and when Professor Murai speaks about Mothra fighting Godzilla, both lines referencing MOTHRA VS. GODZILLA.
No one making these films were thinking of hard continuity back then; it simply didn't exist, and trying to work it out after the fact is a colossal waste of time (depending on how you value the short amount of time you have on this mortal coil) fraught with conundrums and headaches.
But remember, Astronaut Glenn said (and I paraphrase) "They were here all along," meaning that the Xites were here long before Glenn and Fuji went to Planet X.
Seriously, to avoid headaches all one has to do is keep repeating:
It's only a movie... It's only a movie... It's only a movie... It's only a movie...
