Frankly most of the scene deserved to be Cut as it doesn't make much sence. Basically Godzilla runs into Destroyer as G-Force opens fire on both of them. After a few dozen rounds are fired Godzilla is the only one left standing (Destroyer is absolutely NO WHERE. No carcass nothing) as he disintergrates into a cloud of smoke and nothingness
The version that was left in thee movie was much more powerful emotionally. To see godzilla literally melt away like that (I can't figure out how they did it either if anyone knows how they pulled that scene off tell me ok) and die was quite heartbreaking. Much more so than seeing him ingulfed in smoke and simply vanish.
Also adding in Miki turning her head to see Junior reborn as the new Godzilla adds a bit more closure.
The scene that was deleted almost looks like one of those movies were the supposidly dead hero is walking into the sunset and looks back to acknowledge that he's still alive before he continues walking away. It's more like it's saying that is godzilla's end and literally saying goodbye with the roar.

There was a reason why Miki didn't acknolwedge Junior's resurrection:
"Godzilla vs. Destroyer" is all about transference... Godzilla to Junior. Serizawa to Iijin. Yamane to Kenichi. Emiko to Yukari. And Miki to Meru.
In the Japanese version, Miki talks about how her psychic powers are fading, while Meru's are waxing. That's why Miki doesn't look up. Her powers are gone or weak, while it is now Meru who has the connection with Junior.
