Godzilla's fate after the end of Godzilla: Tokyo SOS is left up to the viewer to contemplate. I personally think that he died. This new Godzilla in the Kiryu Saga was created by nature itself specifically to ravage mankind for tampering with nature when they excavated the skeleton of the original Godzilla from Tokyo Bay. The new Godzilla appeared and attacked in 1999 in response to the moving of skeleton, then reappeared in 2003 when the skeleton was again tampered with when it was used inside the Mechagodzilla robot and once again tampered with during the robot's test run. Throughout both of the Kiryu Saga films, the whole overarching purpose for his existence was to act as a vengeful force for, of, and by nature. His purpose would not be fulfilled until humanity either redeemed themselves by returning the original Godzilla's bones to the sea, or until he destroyed all of humanity himself for not redeeming what they had done.
At the end of Tokyo SOS, the 1954 Godzilla (revived in the form of Kiryu) returned itself to sea, bones and all, and took the severely weakened 1999 Godzilla with him. The 1954 Godzilla's soul was able to rest in peace once again, and so, with his purpose for living fulfilled, the 1999 Godzilla was able to do the same. The final shot of the two Godzillas during the end credits, with the 1999 Godzilla letting out one final, accomplished roar, to me seemed to signify that he understood that he had succeeded in bringing to pass what he was created for, and was content, perhaps even happy, to be able to rest in eternal tranquility.
