Here's the thing. At the end of SOS, Godzilla is entwined in Mothra silk and grappled by Kiryu cables.
We know that Toho generally doesn't consider Godzilla very vulnerable to Mothra's cocoon even when submerged (see MvG64). Plus, Godzilla has smashed numerous armored pieces (even an entire arm) off of Kiryu with brute strength, so there's no reason to believe the cables alone would hold him very well.
So why would the combination of both be any more effective in permanently entrapping the monster?
Additionally, there's little reason to believe a drill wound would be much more fatal than a direct shot to the chest with the AZ canon.
Obviously, Kiryu ensnared Goji and brought him out to sea in order to simply and quickly rid Tokyo of the beast while concurrently disposing of the bones within itself that were causing much of the problem all along.
