I agree with Andrew. In BIOLLANTE, Godzilla is heading for for a nuclear power plant to "charge up" when he is intercepted by the JSDF (and their Thunder Control System) and then Biollante. The ANB so weakens Godzilla during the battle that he passes out and falls face first into Wakasa Bay. After several minutes the cold water revives Godzilla , but rather than continuing on to the nuclear power plant he turns and heads out to sea. If he was "clearly unaffected by the bacteria" Godzilla would not have retreated when he was so close to a source of nuclear energy.
At the start of KING GHIDORAH, Miki explains that Godzilla has been laying in the same place in the Sea of Japan for 1000 days because he is weak with ANB infection. I don't believe Andrew said anything about the ANB killing Godzilla, but it did leave Godzilla too weak to do anything for three years and nothing in the film indicates that Godzilla would have recovered without the events depicted in GvsKG.

Here's the thing.
Time Traveling ALWAYS causes plot holes. Its almost unavoidable.
Look at Legend of Zelda: Orcarina of Time. Fantastic game, but what about the ending (sorry if I'm spoiling it) Adult Link is sent back to being a kid to live out childhood. But wait. Wouldn't that the adventure from history entirely? And wouldn't Link have to fight Ganondorf all over again when he grows up, only difference being that he wasn't asleep for 7 years? And at the very end of the game, Kid Link goes to visit Kid Zelda, an event that took place in the game...so is Link just going to live out this adventure over and over and over again? Well fans have speculated that the Hyrule in the future that Link saved broke off and continued its own timeline while the Hyrule in the past with Kid Link in it broke off and has its own timeline...HUH?!?! How the hell does that work?
Another example, DBZ. Trunks goes back in time to stop the Androids from destroying the World, but he not only travels back in time, but through dimensions, meaning that whatever he does in the past actually has absolutely no effect on his future. Once again, how the hell did that happen?
Or how about Terminator? So Reese is sent back to prevent the Terminator from killing Sarah Connor before she gives birth to John. He then impregnates her, and little Johnny is born 9 months later. So the father of the savior of the future is a man that exists in his time and John had to send him back in to protect and impregnate his mom so he could exist? How the hell does that work?
I could go on and on and on, but I like to remember what Basil said in Austin Powers: The Spy Who Shagged Me

The logic of GvsKG is so goofy I often wonder to myself if they were trying to explain the two series (Showa and Heisei) and how they both came to exist.
IE, the original Godzilla exists in both, but they stopped the dinosaur on Lagos from becoming the GRA Godzilla in the 50's and it became the G84 Godzilla in the 70's instead.
