Here's my idea for Godzilla vs. Godzilla, but its not fully fleshed out. However, I'd prefer to keep it a standalone film from MOST of the Heisei series, due to the time travel in GvKG screwing things up and I just don't want Godzilla Jr involved. I'd only tie in it with the other Heisei movies by giving Miki a brief cameo, anyway.
So here we go.....
Godzilla has been attacking Japan, but hasn't in a few weeks. A news reporter makes note of this, but also mentions that it is coming upon the 50th anniversary of Godzilla's initial attack on Japan and that it is a different creature menacing Japan in the years since due to Serizawa and his Oxygen Destroyer killing the original at the cost of Serizawa's own life. (This is where Emiko comes in, as she's shown watching the news report)
Meanwhile, its night time in Tokyo Bay near the site where the original Godzilla (and Serizawa died). A very faint noise is heard and a brief flash of light is seen by witnesses. This continues over several nights but the noise gets louder each night over the course of a week until scientists decide to investigate and realize that there is extreme electromagnetic activity accompanying the phenomenon but it fades as soon as the sound and light go away.
One of the scientists, unnamed so far, drives to pick up his daughter Asako at school and tells her about what has been going on. As he is explaining this, however, Godzilla attacks Japan from out of nowhere and he has to swerve his vehicle to avoid some debris as a group of fighter jets attack Godzilla (To no avail, of course) before he can get too far inland. Having caused a healthy amount of damage with his tail and breath weapon, he decides to leave and turns around to make his exit, but takes a few steps before stopping. He then turns his head as if listening to something for a second, then proceeds to go away.
As he is watching a news report about the attack with his daughter the next morning while looking over some notes, the scientist wonders if electromagnetics might be the key to making a weapons system capable of defeating Godzilla. However, before he can ponder this further, he receives a phone call. We find out his name (which may be a bit familiar to fans of the first film) as he answers the phone "Yes, this is Dr. Ogata speaking". He's told that there was more activity in the Bay area the previous night and that it was more intense than before, and the other scientists are wondering if its due to Godzilla's presence.
Asako talks to one of her friends at school about it. The friend mentions that the area that the activity is happening in is the exact area where the original Godzilla was killed, and that her grandfather was one of the survivors of those attacks. In fact, the anniversary is coming in two days.
That night a mild thunderstorm hits Japan, and the sound occurs again. However, this time its MUCH louder, and fully recognizable: its the roar of Godzilla. But the original, NOT the one currently menacing Japan.
Also, instead of appearing then fading quickly, the light expands and warps as if its trying to form into something, but instead it goes away.
Two days later, its the anniversary of the original attack. News footage is shown on tv from that, including images of the monster. The city is also planning on holding a memorial to the people killed, including Serizawa, who sacrificed his own life. BAD IDEA.
People gather that day for the event, including Emiko who is a featured guest and talks about Serizawa's sacrifice and the great loss of life suffered by the event. The Ogatas are there and Emiko goes to talk to them afterward. We learn through their conversation that Doctor Ogata is the son of Hideto Ogata, and that despite what Serizawa wished Emiko did not stay with Ogata out of guilt and anguish, but they stayed close. So Emiko is not Dr. Ogata's mother. However, Dr. Ogata's first name is Daisuke - Ogata named his after Serizawa.
That night, there is another thunderstorm, but this one much more intense. People are still at the Bay to commemorate and remember, but have taken shelter. The roar occurs and light occur again, but this time a lightning bolt strikes in the water and an unholy glow appear under the surface. To everyone's horror, Godzilla slowly arises from the water....but its NOT the living menace that's been bothering them lately: its the ghost of the original monster!
(From here on out, I'm going to refer to the original `54 as "Ghost" and the living creature as Godzilla)
Ghost rises out of the water and goes on a massive rampage, smashing everything in sight with its claws and tail. G-Force shows up, this time using a special hovertank vehicle (NOT referred to as a Super-X) and attacks the creature to no avail. The attacks don't just seem to bounce off it or hit it without phasing it, but go harmlessly right through it damaging whatever is on the other side! Ghost unleashes its breath weapon, which has a completely different sound than normal and is a bright white in color. The hovertank evades the blast, then attacks again. And again, no effect on Ghost. The commander tells the pilot to not bother evading, because the vehicle has armor designed to be impervious to Godzilla's breath weapon. So the hovertank engages again and this time doesn't dodge. Bad idea, as the commander is dead (literally) wrong: Godzilla's breath weapon doesn't melt the hovertank or cause it to explode; it completely disintegrates it!
Godzilla shows up, attracted by all the noise, and both monsters are surprised to see each other.....for a few seconds. They both begin smashing their way through the city towards each other, and while Godzilla appears to be willing to be friendly, Ghost clearly isn't. They get within decent range of each other, and Ghost unleashes its breath weapon. Godzilla narrowly avoids the blast, but is nicked in the shoulder and is clearly wounded, as some of its flesh there disintegrates.
Dr. Ogata witnesses the events, and, looking over his notes, realizes that electromagnetics are the key to defeating Godzilla, but not the living one. He manages to get hold of some contacts at G-Force, who launch two more hovertanks to keep the two monsters occupied while they work on something....
The two hovertanks show up at the battle, and clearly Godzilla is at a disadvantage: Its attacks don't harm Ghost and go right through him just as the hovertank's did. However, for some reason Ghost seems to try to avoid being hit by Godzilla's breath weapon. The hovertanks engage, but its clear they are trying to help Godzilla more than trying to deal with both monsters. Meanwhile Ogata is on the phone with someone at G-Force, who reveal that they've been working on building a little something to deal with Godzilla, and have been scrambling to convert some of its energy weapons to generate electromagnetics instead.
The two hovertanks seem to be holding their own and have excellent pilots who manage to avoid Ghost's breath attacks, but they're eventually too damaged to continue effectively. One of them disengages and leaves. One of the crewmembers of the other hovertank reveals that the power source has been badly damaged and will go critical if they don't shut things down soon.
Ghost starts to get the drop on Godzilla, and is about to unleash its breath weapon, which will probably be fatal to Godzilla. So the commander of the hovertank orders a suicide run. The hovertank gets in the path of Ghost and it is destroyed instead.
Just then G-Force arrives....with a new robot that that looks somewhat humanoid and throws punches and kicks at Ghost that don't seem to faze it...of course. The robot backs up and dodges as Ghost tries to smash it with its tail....which gives Godzilla the opportunity to fire its breath weapon which connects and makes Ghost howl in pain. Ghost and Godzilla grapple and both end up throwing each other to the ground. Just then, the robot opens up with a blast of beams from devices that pop out from its wrists and mouth that connect and hit both monsters, then opens up two generators on its shoulders that power up. It closes in and unleashes a massive electromagnetic pulse, which shuts down all electronics in the area, but don't affect it or Godzilla. However, Ghost howls in pain and seems to become more solid, as light flashes over it. The two monsters are face to face and Ghost starts to power up its breath weapon, but Godzilla unleashes a Nuclear Pulse that stuns it for a second then unleashes its breath weapon instead, and the effect is devastating: Ghost begins to burn and disintegrate at the same time. The robot backs off, and Godzilla gets up and might seem greatful, but it still sees an enemy: Godzilla starts to engage the robot, but it manages to block Godzilla's physical strikes with its arms. The robot stuns Godzilla with a kick then backs away. Godzilla unleashes a breath weapon attack on the robot, which resists it. The commander inside yells to his crew "BEGIN TRANSFORMATION SEQUENCE!" and the robot shifts form, transforming into a robot cat with turbojets on its back, and fires a massive blast of energy from its mouth that staggers Godzilla as it begins to rise into the air.

GODZILLA VS. JET JAGUAR!
(Yes, i actually ended with a cliffhanger for a sequel. Which I'm not going to bother coming up with, but if anyone wants to, go ahead. Needs more characterization and maybe another attack by Godzilla before the Ghost shows up. Was also going to give Jet Jaguar a rocket assisted multiple punch attack (sort of like Gunjack from the Tekken games has), in keeping with the "Jet Jaguar Punch Punch Punch" but didn't write it in. I guess the pilot or commander of one of the 3 hovertanks used could be from a previous movie. Or not.)
If I was going to write this out to be made into a movie to be done now, I'd add an American character to the mix named Jason Grant, who has a Japanese side kick that speaks English and yells "DUDE, RUN!" when Godzilla (or Ghost) shows up. +10 cool points to anyone who gets the references.
