So, looking at Godzilla's "rogue's gallery" so to speak (minus any kaiju that were never specifically featured in a Godzilla film), let's look at who we can cross off the list as having very little possibility of showing up in the new Legendary Godzilla film/series...
Anguirus - Very good chance. Could easily be done very realistically.
- Though he could be done realistically, he's not super popular and I doubt he'd be used.
- Could be redesigned in a cool, realistic way...but really needs to be featured alongside Mothra to justify it's inclusion.
Biollante - Science gone wrong already seems to be the theme for the 2014 film. Throw in some experimentation with Godzilla cells, and I think this could definitely be updated for a new film while fitting well into the new universe.
- Very dependent on the Oxygen Destroyer backstory, which I doubt is being used now.
- Eh...maybe a small cameo to showcase a large mutant creature? Probably wouldn't be mentioned by name, though.
- Same deal as Ebirah, but he's pretty obscure. So I doubt it.
- Alien cyborg in this new, realism-based Godzilla universe? Unfortunately, chances are slim.
- Could easily work, but just too similar to Godzilla.
Hedorah - Science gone awry could explain it without the alien origin. Could also be very creepy. But...it would take a good deal of explanation. Maybe...
- Unfortunately, JJ probably has the least chance of anyone.
- Another situation where a cameo as a mutant creature is possible. But with reports of a very different bug monster showing up in this film, it may be too redundant.
- Giant lion monster? Even without the ancient deity angle...probably not.
King Ghidorah - As one of Goji's most popular foes, I could see them going the extra mile to heavily redesign him to fit the new universe...maybe.
- Intellectual property rights and all that.
- Same deal as Kamacuras.
Manda - Giant snake-like monster? Could certainly work.
- Definitely too over-the-top.
Megaguirus - Giant dragon-fly monster. If they're going with a giant insect theme, this insectoid foes could certainly be up for grabs...especially with it's ties to Rodan, which could be touched upon.
- After the '98 fiasco, I very much doubt we'll ever see any juvenile Godzillas in these films.
- Maybe the name used in a fan-nod kind of way? But the actual robot...no way.
- Giant octopus doesn't sound too threatening for this new, very powerful-looking Godzilla. As a cameo? Maybe...but I doubt it would be named.
- I wouldn't be expecting any alien kaiju.
Rodan - A realistic depiction of this flying beast could easily fit in.
- Again. Aliens. No.
- Another dinosaurian kaiju. He could be updated, but any of the others would probably be picked first.
- Pretty much the same deal as Titanosaurus.
So, we've got...

Hedorah
Manda
Megaguirus
Rodan
I think any of these are real contenders if they choose to update any Toho kaiju.
