King Kong wouldn't necessarily have to be the same height as Godzilla, just plenty big enough. Legendary Godzilla is 350 ft tall, approximately 106 meters, so just a few meters taller than Heisei Godzilla (GvKG & later). Showa Kong was 50 meters, so bringing King Kong up to 75m or 80m could be enough of a size increase.
The biggest hurdle is explaining King Kong in the Legendary Godzilla-verse. The easiest way may be to take a page from Godzilla vs Biollante and bring in some genetic tinkering super-science. I kinda like the idea of a Monarch splinter group but it isn't necessary, a newly created super-science group or even an individual would work equally well. Just like with GvB there could be plenty of people interested in studying any samples of Godzilla or the MUTOs that could be found. And it isn't out of the question for other kaiju remains to have been discovered (and kept secret) over the last 60 years that could also be the basis of the genetic tinkering that creates Kong.
Put the labs of whomever is doing the experimentation on Skull Island keeping it as Kong's home island. As a nod to the original idea of Ebirah, Horror of the Deep King Kong could take out Ebirah (another Skull Island experiment) early in the movie.
And here's another idea, the 1933 King Kong movie exists in this theoretical sequel, so when the giant ape creature appers it's immediately called "King Kong" after the fictional giant ape.
