The fear of losing money is what's influencing the changes. If there is even a chance that people might shy away from films that hit a little too close to home, changes will occur. Pacific Rim from what I understand will have scenes of destruction staged in Japan. Godzilla will have scenes of destruction that take place in the United States. If anything, it is not unreasonable to believe that the latest news about both projects is true due to the possibilty that marketing may be a little more complicated where Japan is concerned.

My speculation on this:
From what it looks like, they DO want to combine both projects. But the thing is del Toro was a big supporter of
Monsters and is friends with Gareth Edwards and probably doesn't want to usurp Edwards' first big project from him. GDT knows all too well what that can be like.
One thing is for sure... LP seem to be favoring Godzilla over PR (and why wouldn't they, with Godzilla being an established property that people know). So if LP are serious about this and don't want to take risks, they might just scrap Pacific Rim all together and GDT will be left with yet another project killed by studios.
I wish someone from del Toro or LP's camp would come forward, because news has been conflicting with different sources and the whole story is just a big vague clusterf*ck.
UPDATE: The writer of Pacific Rim says the rumors of taking Japan out are FALSE, and chances are that Pacific Rim and Godzilla will both go forward as planned with their respective directors:

Such craziness. It's weird that this rumor popped up before and was smashed. Afterward we got two different directors for the two projects and somehow it has returned...
I think people just want Del Toro to make Godzilla.

Okay, okay. I know GDT and Gareth Edwards have both denied the connection between Pacific Rim, but what if they are lying. I know, I know, this is really far fetched, but stick with me here. Why would Legendary want to make two very similar giant monsters in the same time frame? I mean its a bit of an untested genre today isn't it? I mean studios will invest in multiple super hero movies at the same time because they know they generally will make money. Today, giant monster/robot movies (with the exception of Transformers) have not done consistently well at the box office. So is Legendary really devoted enough to the genre to make two separate very expensive giant monster movies in a short period of time? Honestly I think they've got a trick up their sleeve, and what better trick than to get audiences used to the idea of a world where giant monsters exist (Pacific Rim) and then make a pseudo sequel that has Godzilla set in the same world. I mean what if Pacific Rim ended with Godzilla showing up and smashing the Jaeger (the giant man-made robots used to fight the kaiju) that defeated all other monster before it. That would be pretty bad ass, and hook audiences on the idea that a Godzilla movie could be cool and not old and cartoonish like the old ones (when people think of Godzilla, they generally think of the 70s movies, which are admittedly hokey). Crazy conspiracy theory, I know, but that would be pretty bad ass wouldn't it?
Edit*: So I just saw I wasn't the first one to think of this from another thread. But I still think its worth discussing. What if the movies were linked. I'm of the opinion that it would be pretty awesome, but it seems that others don't feel the same.

I think it would be exceedingly cool to see a series of related kaiju movies. ...but... we are talking about Toho here. It's just not going to happen--at least, not by linking Godzilla to an unknown, unestablished property like Pacific Rim.
Two unrelated but similar genre films is likely. Stuff like this happens all the time in Hollywood.
J.J. Abrams has also provided a template for super-sneaky film making, so it is possible that Pacific Rim is a cover story for what will actually be a Godzilla film.
Of the two, I suspect we will end up with two real, and unrelated films. If Godzilla is announced at Comic Con, it can make a 2014 release (just like the recently announced Guardians of the Galaxy film from Marvel). And 2014 is the magic year after all. I think that is what we can expect, a 60th Anniversary release date.

First off, can we throw this theory out the window? It doesn't make any sense.
Second off, shouldn't we WANT two separate kaiju franchises instead of tying them together? That way there will be more diversity in the genre here in the US.

Don't get me wrong, that would be kind of awesome if Godzilla and Pacific Rim were connected. Maybe not if the former were a sequel, but if they both took place in the same universe in a similar way that Alien and Prometheus do, that'd be pretty rad.
...But any serious theorizing about this actually happening is just fan-boy hopefullness, sorry. Prolly not gonna happen.
