Well, because to the rest of the world, that's why NERV exists, to stop third impact. SEELE wouldn't let Gendo do it because instrumentality basically lets man remake the world as he sees fit (hence Shinji reshaping the universe as he sees fit several times over in Episode 26 of the TV show and seen in a much more overt fashion in EoE). SEELE's goal was to be at the head of the mass consciousness instrumentality would have created. Gendo's goal was only to see Yui again, and that would have been fine and well (In fact, it's possible that Gendo just would have created a world without the Angels in which Yui stayed alive) but it's not what SEELE had planned and plotted for.
