Graduation day for me today hence why I'm up so early...anywho, let's see.
First of all, I really had a problem with the Captain dumping all that info too...really came out of nowhere but I let it slide. It at least answered somethings...though honestly I had already figured all that stuff out...middle America though might not catch on so quick (not saying I'm smarter than everyone else, just that I've seen a bunch of Ridley's interviews over the years).
Again though, I really liked this movie. Parts of it are my favorite bits of the entire franchise. It's not a better film than Alien or Aliens but it has elements in it that I like more:
-the look and tech of the film
-David. Wow. Probably my favorite character of the entire franchise
-Shaw. I don't get what people were complaining about. I think she's great, and different enough from Ripley to be her own character. I'll even say it, I think I prefer her to Ripley. She's more fragile and somehow that makes it more impressive that she's able to do everything she does. Shaw seems to have a good heart, and generally be a decent person. I liked her.
Now to discuss the problems again.
-I get your motivation for the Space Jockeys...I'm stil a lil disapointed that he wakes up and goes all Jason X on everyone. A lil dialogue would have been nice, but then again...a lion has nothing to say to a lamb I suppose.
-Here's what my brother and I THINK happened regarding the xeno-biology of the film:
Ok, so obviously the engineers know about the proto-aliens already which is why they have a mural. Maybe they created humanity with the intent on making us into a weapon...but then through accident they discovered the proto alien and what a wonderful weapon it could be...suddenly humanity became more or less obsolete and so they wanted to destroy us but the proto aliens got them first.
Or the space jockey's made us just because like it's kind of hinted at and wanted to destroy us before we got too powerful. Hurm....
I don't exactly know how the first xeno eggs are formed...and why they're in the weapons bay of the derilict in Alien as opposed to the vase's. Perhaps the black goo congeals onto the vases and turns them into eggs. Then again, if you visit AvP galaxy you can see the making of book...and it seems like there's concept art for the proto alien creating a xeno egg.
I dunno. I like asking questions but this film kind of assumes there's going to be a sequel...with Ridley's age I'm not so sure.
Other things:
-the zombie thing was kind of out of place but I didn't mind too much. goes to show the Lovecraftian like power of the SJ's...
-the proto-alien didn't bother me either. I thought it looked pretty cool too. Again, if you see the concept art for it, it looks even creepier. I like how it's method of breaking out of the chest is basically just standing up through you...ouch!
-the giant facehugger...actually might be scarier than a regular facehugger
-Weyland is kind of pointless
-I didn't have a problem with the score like some people are. I though it worked for the film, not too loud for me at least.

Edit*
Apparently that's not concept art of the xeno handling an egg..that's a mural in the film so it seems the xenos are already established in this universe...the plot thickens...
And to sum up my feelings about the film:
As a film I love it. As part of the Aliens mythos it's merely ok. Too many unanswered questions and there seems to be gaps in logic in how this film's events fit in with Alien...
