A town along the sea somewhere nearby. Schoolchild Toru Aizawa (11) has recently lost his mother in an accident. Life with his father, Kosuke (38), has been awkward since then. One day, Toru finds an egg. He brings it inside, and soon a lovely baby turtle hatches. Toru raises the baby turtle as a distraction from his sadness. Mai (14), the girl who lives next door, finds out about the turtle, and the children become absorbed in taking care of it. The baby also warms to the children. Impossibly, the baby learns to float and fly in the air. Furthermore, it grows to about a meter with a surprising swiftness. The children begin to suspect that this is not a tortoise, but rather the child of GAMERA, who had saved people from the attack of a giant flying beast, and disappeared about 30 years ago. But following a dreamlike exchange with the children, the baby turtle suddenly flies away.

Elsewhere, an accident takes place in the sea off the coast. Fishing boats go missing, one after another. Then, a monster similar a giant IGUANA appears from the sea. The beast attacks and preys on the people. The turtle that the children raised reappears, and confronts the monster to protect the people. But compared with this giant monster, the turtle is much too small and cannot stop it. What happens next in the fighting will show whether the tortoise is truly GAMERA.

But the tortoise has not returned unprepared. For he has brought with him magic skateboards, one each for Toru and Mai, as well. And the visitor has other surprises as well, such as a pair of bucket seats that flip up out of his back shell, allowing the children to ride their new friend. And they can join in the ultimate battle as well, which is conducted using their specialized decks of battle cards. Through these, the children gain the power to shrink, and truly become "The Tiniest Heroes". Meanwhile, deep under the ice of Antarctica, the king of the monsters sleeps...
