I don't think it's a matter of Kaiju Eiga not "making sense"; I think that they are done in a way that they rely on the audience to take the impetus to think for themselves -- they give the audience the benefit of the doubt that they are basically intelligent, unlike American films, which bash you over the head with the obvious... IMHO.
When these films were made in the 1950s and 1960s, they were made with a loose continuity, because there was no need for a strict continuity, which some fans need to validate the films in their own minds. Remember, these films were made for general audiences, and this "loose continuity" is what works best.
I know so many people that came to see screenings of the Heisei films, who never saw any of them, and would be asking "What's going on?" because they never saw BIOLLANTE, etc. ... it can be a headache if you are not a hardcore fan.
