Honestly, I don't have a preference. Lots of these could be interesting.
- Godzilla in feudal Japan would be amazing. I don't know how you'd square the radiation angle, unless you steal Legendary's origin of the kaiju being holdovers from a prehistoric, radioactive ecosystem. Of course, you could always go the mythical angle and have Godzilla really be the god monster of Odo island. Many of Toho's kaiju could be recast as mythical beasts. Mothra is already mythical, Rodan and Ghidorah could be dragons, King Ceasar is another natural. With a samurai era setting, this new Godzilla would have a distinctly Japanese style to distinguish it from the new Hollywood series.
- I'd love a movie like the Half Century War comic that follows a single character's life through the decades. You could do segments in the '50s, '60s, '70s, ect. and shift the style in each part. It would be a great way to celebrate the history of the series and to include many different monsters because you wouldn't have to bother introducing them as the emphasis would be on this individual's run-ins with kaiju throughout his/her life and not the reasons behind those specific Godzilla adventures.
- The far future would also be a interesting way to provide a setting far different from our own and very visually interesting.
