I re-watched Prometheus in anticipation for The Martian (alongside Alien and Blade Runner). It's biggest flaw easily is that it doesn't know if it wants to be an Alien prequel or an original sci-fi tale about the origins of humanity. If it was one or the other it would have been more focused. The movie basically looses steam halfway through, it's like it doesn't know where to go. Other than that, it looks and sounds great. It has a solid if crowded cast. It's certainly not a bad movie, just a meandering one.
Another interesting thing to note are the similarities to Alien vs. Predator... Scott allegedly had no interest in acknowledging its existence (which is understandable), but the plot points of ancient astronauts and the ending shot of a newborn Alien creature bring AVP to mind. It's like the 'enemy of my enemy' line popping up in Predators, I mean come on.
